So, when DJing with two tracks, the APC 40 allows you to select what track and go into the track controls with the clip/track.
The issue is, if I want to swap the bass frequencies by turning down the low-end knob on the EQ3 control on one track while turning it up on the other, there appears to be no smooth way to do this.
I have to constantly switch between tracks and turn knobs.
Is there another way to do this that I might be missing?

Yeah man if you have both eq3’s mapped to one knob , just invert the range of one of them in midi mappings mode so that as your bringing up the bass etc of one your also turning down the bass off another!
